At the time the carriers weren't seen as important as the battleships since the whole point of the operation was to prevent the American battleships from streaming into the Philippines to directly engage the less numerous Japanese battleships. The Japanese had more carriers than the Americans when the war started and thus saw them as less of a threat. Of course the battleships weren't going to stream into the Philippines right away anyway due to the abandonment of War Plan Orange but the Japanese didn't know this so at the time it did make sense from their perspective. If Midway had gone for the Japanese (which it most certainly would have 9 times out of 10) then the United States would have lacked any capital ships in the Pacific until mid-1943.
